You really should do as instructed. Most mods BROKE with the update. This is EXTREMELY likely why you're having issues.

Playing with mods removed will NOT break your saves as long as you DO NOT SAVE the game. To be completely safe, start a NEW game. It can't mess up your old saves if you don't load them.
