It sounds like your folders are somehow muddling up. Could you click once on the folder which has your CC in it, the CC which is showing up in -game, to select it then go to File > Get Info in the menu bar. In the pop up window, under the General section, please copy and paste the file path of the folder. Could you then do the same for the empty Mods folder?
