@kreativeangel93 I'm not positive what the roof layout that you planned is, and I'd be happy to try to help achieve it if you could explain it or do a drawing and screenshot it.
As far as the issue you're having with the roof not clipping on the 2nd floor area on one section of the build...
The roof does clip where it is over the floor it's intended to cover (the first floor). However, your roof is not clipping when it is dragged over the floor it is not intended to roof/cover (the 2nd floor).
(Clipping is when the roof doesn't show inside the home.)
If you would like the roof to clip properly you will need to add a 2nd floor to that area, then the roof will clip properly.
