If I upload the DAO tapestry into my current DAI game will I really screw up my current game? When is "too late"?

I don't think there is a way to load a new tapestry in a current game of Inquisition.

You can choose to export your tapestry in the keep, but Inquisition will not take any note of the change since it only synches with the keep on startup. You are free to export your new tapestry to Inquisition if you are already playing the game, but current playthroughs will not be affected.
