This is WAI. In the Sith raid, damage done in P1 and P4 against Nihilus's protection doesn't count towards total damage.
Characters get credited with doing the damage, but any damage against protection is deducted from the total, which is why it is lower than the combined damage of all characters.

WAI = "Working As Intended". Unless you were using squads that didn't cause him to regain protection, the numbers are always going to be off. Even in that situation the numbers will still be slightly off as there will be damage to the protection he has at the start of the match.
