Hi there. This is working as intended.
Damage done against Nihilus' protection in P1 and P4 does not count towards the total score. So using your team as an example, the characters did over 800k damage, but most of it was to his regenerating purple protection. Only damage to his green health bar contributes to the final, total score, hence the 300k you have been credited for.
He steals protection when a character with defence down attacks him with basic attacks. Teams like bounty hunters (with many mutli-tap attacks, counter attacks and basic hits) tend to perform poorly in P1 and P4 due to feeding Nihilus protection rather than damaging his green health bar.
