Here's my current save. I did just (of course I did, I didn't know it was a bug report) clean up the books in the RoM that I could. There are some I didn't because I couldn't do them manually.
My played sim spends a lot of time in the RoM making potions and training with the sages and the books pile up all over the place. On the floor and on tables. I usually just have her drink a needs serum or a needs potion to keep going there.
My played sim on her home lot puts the books in the bookshelf, or unfortunately, in her storage chest. Mostly the storage chest. Or gets them stuck in her hand if you tell her to stop reading a book and then read a different one, but that's another story.
I have the latest patch (1.20) and the following packs:
