Assuming you are referring to the global modifier "Proving Grounds", this modifier is applied correctly to both sides. The higher max Health and Protection on the enemy team is caused by Hunter's leader ability "A Different Path" which applies +35% max Health and Protection to all other Bad Batch allies, leaving them with 55% max Health and Protection at the start of the battle. Considering how much max Health and Protection they have before any effect is applied, that difference between your team and them is significant. I hope that explains it.
