This issue is still not fixed as of June 2016. Recommended solution is to just sell the berries, because they are fairly profitable. If you want the bonsai tree, and don't want to start over to raise one up to excellent, there converted bonsai is identical to the one in buy mode. As long as you don't evolve past excellent the conversion will work.

Excellent quality and above Bonsai Shrubs can now be converted to decorative items.

This has finally been addressed in patch 1.24.102
