Every time I sell a player on the companion app, it always gives me a few thousand pucks less than I sold the player for

That is because of the 5% sales tax that EA uses in HUT. (The point of the tax is to keep the market somewhat stable)

But it only does that when I sell something on the app. When I sell something on my Xbox I get the full payment

Are you sure that you haven't just happened to sell more expensive players with the app?

I'm positive because I've sold someone for the exact amount I needed to buy another player
