I decided to make a youtube video to explain my problem in better detail.

and no, I did not pirate ME2. This is a legit copy I bought on Steam back in 2011.
Any way to fix this? This is the first time it's ever happened. This is also the first playthrough of ME2 where I used gibbed to get a squadmate early (Thane in this case). Also is the first time I gave myself and my squad more points than normal for skills to test it out. Since then though, I have brought the points back to normal. Still have this problem.
Any help?

The only way to test if this is caused by save file modding, is to test the save file on a different PC. If you can't try it on a different PC, you could upload your save file somewhere and I could test it for you. There may also be data corruption in the game files, in which case reinstalling (or using the repair feature if you have the Origin version) could fix the problem.
On an unrelated note: you can fix those long loading screen. The problem is caused by the game only progressing once the entire loading video is over. This can be fixed by replacing those videos with short custom videos: http://social.bioware.com/forum/1/topic/128/index/5949241

Also I've uninstalled and reinstalled and even verified the integrity of the game cache on Steam but still nothing.

Hmm...are there any flags or values in gibbed I could change to fix it or do I just have to start all over?
