Do you have an AMD FX processor? This is a known compatibility issue. Since the processors came out after the game, this is an issue on AMD's end.
This problem occurs in some areas of the planets Noveria and Ilos. There is a workaround that turns off dynamic lights. The game will still look terrible, but at least you won't have the pixelation issue.
