Game save question

I am trying to get a trophy for completing all optional missions. There was a bug or something went wrong because the key was not in the room to unlock the elevator door for the Conning tower mission. So if i exit & select to re do the chapter would it cancel out the whole previous gameplay? Do I have to start the whole game over?
