I sometimes share my computer with someone else but I play with a different set of controls than him. But our controls don't save when we switch users; it's like they're linked to the computer and not the account. Is there a way to save our controls so that they will automatically apply when we log in to our own account?

They are indeed linked on the PC. It saves in a folder in "My Documents".
One way you could go around this is creating a new user profile on Widows that your friend can sign in when they are over and then there would be a separate "My Documents" for that user and the controls should stay separate.
